Yes a 7 day pass would pay off.
Since you won't be using it to/from Narita, you can use the 1000 yen bus.

Take the bullet train from Kyoto and get off at Mishima Stn., then to save money, buy a Hakone Free Pass

After seeing the area, return but go to Odawara Stn., then catch the next bullet train into Tokyo. The Hakone Loop Course

is a common way to see the area.
Hope that helps.
Yes, the routes are all covered by the JR Pass. Since you'll be in Japan during Golden Week, you should definitely make advanced seat reservations, which are free with the pass. Expect big crowds at popular places.
One good thing though is that your timing is perfect for seeing the wisteria, which is just breathtaking.

And the best place for it is the Ashikaga Flower Park just north of Tokyo.
For cheaper ways to travel, you could look at a highway bus or the Platt Kodama ticket. Needless to say, they are also much more time consuming as well.
