One day we would like to go to the Fuji. I plan to buy 7 days JR pass from 24.6.
I´m not sure what type of a transfer "pass" should be suitable for our Tokyo part.

The 7 day national Japan Rail Pass would be best for your trip if you activate it on your first journey to Kyoto from Tokyo. From Narita you can take the Narita Express this costs 3,190 JPY (http://www.jreast.co.jp/e/nex/tickets.html) one way or there is the Limousine Bus which takes you to your hotel or the nearest stop to your hotel. To travel to Hakone, please be aware that the local transport within the area is not covered by the JR Pass. You will need to pay for this separately. The cheapest way in from Narita is the 1000 yen bus.

However, one other option is the Keisei+Metro ticket, which includes 1-2 day subway pass.

Since you are already seeing Tokyo, you can largely skip Osaka during the day. After the temples of Kyoto close down around 5PM, you can zip over to Osaka for the evening. At night the city comes alive and has some great places to see, such as Dotonbori, plus the night views from the Umeda Sky Bldg and Abeno Harukas Bldg are wonderful.
On another evening, you could also go and see Kobe.
Instead, you should not miss Nara, with some of Japan's best sights. Also there is nearby Himeji, with Japan's best original castle.
For Hakone, you can save money with a Hakone Free Pass.
