Tokyo /kyoto

Arriving in haneda on the 14th of November (7 nights Tokyo), then going to Kyoto on the 21th (4 nights) leaving kansei airport on kansei airport.
A. I am planning to buy 7 days JR pass . 72 hrs. Toei pass or just buy the pasmo card.
B. Don't have any itinerary yet. But may wife want to see as many places .
C. Do I need to get a tour going to mt. Fuji or we can go by our self.

    With just a one way itinerary like yours, a 7 day pass would not pay off unless you are going to add some day trips or side trips. A day trip to Hiroshima/Miyajima would do it, but 4 days in Kansai is already very short. For Tokyo though 3-4 days is enough, and you could add some trips to some places like Nikko, Karuizawa, Izu, Kusatsu, Sendai, etc.

    Within Tokyo, getting 1 or 2 three day subway passes can save you some money.

    Another option is to get a Tokyo Wide Pass to see nearby sights

    and then use a Platt Kodama ticket to go to Kyoto.

    It'll take you an extra hour but save you some money.

    For the Fuji area, the easiest is seeing Hakone. You certainly don't need any tour and can save more money without one. Just get a Hakone Free Pass.

    For the Kansai area, the Icoca & Haruka discount ticket is a cheaper way to get to KIX and you can use the IC card to get around Kansai. Aside from Kyoto, you should definitely make at least half a day for Nara.
    Since you are already seeing Tokyo, you can largely skip Osaka during the day. After the temples of Kyoto close down around 5 PM, you can zip over to Osaka for the evening. At night the city comes alive and has some great places to see, such as Dotonbori, plus the night views from the Umeda Sky Bldg and Abeno Harukas Bldg are wonderful.
    On another evening, you could also go and see Kobe.
