Hi I would appreciate any assistance you can offer.
Day 1 - arrive Haneda - travel to Shinjuku Tokyo
Day 2-3 - Tokyo
Day 4 - travel to Kyoto
Day 5 - 8 - Kyoto
Day 9 - travel to Hakone
Day 10 Hakone
Day 11 - travel to Asakusa Tokyo
Day 12 - 15 Tokyo - inc day trip to Yokohama (art festival)
Day - 16 return to Haneda International airport.
Not sure whether the pass will work for me as the major travel of our trip doesn't fit neatly into 7 day blocks. From the limited amount I have read we will still need to purchase Tokyo subway tickets, the Hakone Free pass and whatever we need for Kyoto.

You should spend half a day in Nara from Kyoto as well. It has some of Japan's best sights.

There is a 500 yen bus day pass for Kyoto. But if it's rush hour I wouldn't recommend it getting from one part of the city to another.
Wanting to travel from Fukuoka to Sapporo. Will the JR pass cover all this travel?
You could certainly take the bullet train almost all the way there on the JR Pass, but it would take you 1½ days of just sitting on trains and in stations making transfers - completely murdering the day and wasting time.
You could however fly there direct on ANA's Experience Japan Fare

for just 10,800 yen one way, getting you there in just 2 hours 20 minutes and still having the day to see Sapporo.
You should not skip seeing Fukuoka also.
