7 or 15 day pass

I am planning on visiting Japan in November for 12 to 13 days.

I will be in Tokyo for 2.5 days. Can I use JR pass to go from Haneda International airport to Shinagawa station. My hotel will be near that station or should I buy 3 day metro pass at the airport. I will visit Fuji TV building, Yoyogi stadiums, Meiji shrine, St. Mary's cathedral, Asahi beer building, Akihabara area, Asakusa, Nezu museum, Roppongi area, Tokyo metropolitan building, Shibuya crossing, Prada flagship tower, Mode Gakun tower, Tokyo International forum building, Nakagin Capsule tower, Ginza and Imperial Palace gardens.

Does Metro pass cover all the above destinations or I will have to use other train lines and pay for that separately...

After Tokyo, I will go to Hakone for 1 day by going to Odawara station by using JR pass. I will buy tickets for local travel from Odawara. Although I am not going to be in Hakone for 2 days, should I get a 2 day Hakone pass in Odawara. Is there a one day pass??

Next I will be going to Kanazawa, Kyoto, Nara, Miyajima, Hiroshima, Kobe, Osaka and return to Haneda airport.

Although I am not going to be using 15 day pass, is it better to buy that if I can use it for all my travel in Tokyo and rest of the places.

    The JR Passes come in 7, 14, and 21 days - not 15. For all your plans, you can make a 14 day pass pay off. I wouldn't try to jam in all your destinations into 7 days though.
    First, yes you can use your JR Pass from Haneda - take the monorail to Hamamatsucho, then take the JR Yamanote Line to Shinagawa.

    You can go virtually anywhere in Tokyo by the subway. The 3 day pass is a great way to save money.

    You can see all the sights in Hakone in a full day with an early morning start. The Loop Course is a good way to see the sights.

    The JR Pass is of limited use in the cities. But as said, you could use it in Tokyo on the Yamanote Line, in Kyoto on the Nara Line and to get to Arashiyama, in Osaka on the Loop Line, in Hiroshima on the Loop Bus, and on the JR ferry to get to Miyajima.
    If you still have time, seeing Himeji with Japan's best castle and Kokoen Garden is also very worthwhile, and just beyond Miyajima is Iwakuni, with its historical bridge and mountaintop castle.
