I would like to know what train tickets I should buy for my trip to Japan. My group of 4 will arrive in Japan at Narita airport at 07.00am on 30/01/2018 and we will be staying in Shibuya while in Tokyo for 3 days. First day we plan to go Tokyo National Museum+Ueno Park+Pokemon Centre(30/1), Day2:Tokyo Skytree+Tokyo Tower+Tsukiji Fish maket(31/1),Day 3: Mt Fuji+Odedo Onsenmonogatari (01/02)
We will be leaving for Osaka on 02/02 and staying at Nipponbashi until 09/02. During that week, we want to have a day trip to Nagoya to see the light festival, as well as visit Nara (1/2 – 1 day), Kyoto (~2 days), and maybe Kobe (1 day). Our flight out of Japan is at 11.00am on 09/02 at Kansai airport.
We are not sure if we should get a national/regional pass or just use IC cards for our holiday and would appreciate your assistance in planning our travel around Japan.

It's a little iffy - you are close to making a 7 day JR Pass pay off with the round trip to the Fuji area, going to Kyoto, and round trip back to Nagoya, used Feb 1-7.
For Fuji, you can go to either the Hakone area or the Fuji 5 Lakes area. You need to specify. There is no way you can see both in a day.

For the Kansai area to KIX, you might look at getting a Icoca & Haruka discount ticket:

If you want to guarantee getting your money's worth with a 7 day pass, you can go to Himeji to see Japan's best castle and Kokoen Garden next door, and with the rest of the day going to see Kobe. It's up to you.

The Hokuriku Arch Pass is about 5000 yen less than a 7 day JR Pass. You could use it, although it will take you about 2 hours longer to go from Tokyo to Kyoto. You cannot go to Nagoya from Kyoto on it.

It's still dubious you'd make one pay off.
There is a Kintetsu Rail Pass you can use for that part, which is cheap, but it takes close to 3 hours each way.
