Thank you for your prompt answer. I have a few more questions
1. Our last leg is from Kagoshima to Ibusuki (back will take the bus to the airport) does our pass cover the Tamstrbako train from Kagoshima station?
2. I just want to make sure that the Shinkansen is available on the 2 main routes that we are taking. What is the Nozomi train?
3. What is the difference between ordinary class and green class. Does it pay to splurge and spend the extra money for it?
and 1 last question: if you can't use the sim card to make and receive phone calls, where and how do you get a phone for the purpose of using it as a phone and not a computer.
Thank you

I've answered the first 3 questions elsewhere. You can rent cell phones as well in Japan or before you leave for Japan. Most don't charge to receive calls - only to make them.
A few are:

or if you take ANA, then:

Most people would use wi-fi and call people through Skype though.
