We are 3 adults travelling to Japan. Our itinerary is 6-9th April - Tokyo - with day trips to Hakone, maybe Nikko 10 to 14 - Kyoto Fly out from Osaka on the 14th night.
Hi, There is no JR Pass that can help you with such a one way itinerary that you have. Some regional passes can help you though. If you are landing at Narita, the 1000 yen bus is one of the cheapest ways into Tokyo. http://accessnarita.jp/en/home/ Within Tokyo, there is a very good 2 and 3 day subway pass you can use to save money. http://www.tokyometro.jp/en/ticket/value/travel/index.html#anc03
In addition to Kyoto, you should definitely make at least half a day open to see Nara as well. It was also a former capital and has some of Japan's best sights. Missing the Todaiji Great Buddha would be a tragedy. Nara Park has a lot of other great places, such as Kasuga Shrine, Kofukuji Temple, the Isuien and Yoshikien Gardens, and feeding the many deer in the area. Since you are already seeing Tokyo, you can largely skip Osaka during the day. After the temples of Kyoto close down around 5 PM, you can zip over to Osaka for the evening. At night the city comes alive and has some great places to see, such as Dotonbori, plus the night views from the Umeda Sky Bldg and Abeno Harukas Bldg are wonderful. On another evening, you could also go and see Kobe.
If you'd like to take a day trip from Kyoto, there is always Himeji with Japan's grandest castle and Kokoen Garden next door. A one day Kansai Area Pass would be a good money saver for that. https://www.japan-guide.com/e/e2361_03.html

But as I told you, a one way trip costs far less than the cost of a JR Rail Pass. For that segment, just buy regular tickets.
