I will have 2 nights (starting August 25) in Tokyo, 8 in Aomori region (travelling locally only on one of those days), 3 more nights in Tokyo, 2 in Kyoto, then back to Haneda. Would I be best to purchase a JR East pass, which does not need to be consecutive days, then the round trip to Kyoto separately?

As you will be in Japan for 2 weeks, it would appear to be more cost effective to purchase the national 14 day rail pass. Tickets to Kyoto and back can be quite expensive. You can have a look at train fares on www.hyperdia.com and then compare to see whether a return ticket and JR East Pass would cost you less than the national pass.
