Does the JR trains go everywhere in Japan?

Hi! We are travelling to Japan next month and our plan is to stay in Tokyo for a week then Osaka, and visit Kyoto and Nagoya. Does the trains in this company go to these places? And is it advisable to purchase JR pass for our itenerary. Thank you!
