Is a rail pass worth it

We will be travelling from Tokyo to takayama take a day trip to Shirakawa then on to Kanazawa, Kyoto then back to Tokyo

    If you leave and return within 7 days, then yes, you do get some decent savings.
    Please note there is no rail access to Shirakawago. You will need to pay for the bus from Takayama, and to Kanazawa.
    Getting from Tokyo to Takayama will take you about 4½ hours. Seeing Shirakawago only takes a few hours (don't miss the overlook over the village) unless you want to see other nearby villages like Gokayama. Shirakawago is overflowing with Chinese day trippers, so for a less touristy experience, you might want to consider it.

    Take at least half a day also and see Nara near Kyoto. Missing the Todaiji Great Buddha would be a tragedy.
