Hi, I read the forum and researched sufficiently to assume the Japan Rail pass would covers my travel to the above places. However, when using the Hyperdia website/software, it indicates Mishima-Nagoya needs to head back to Shin-Yokohama (through Atami and Yokohama) to board the Tokaido sen for Nagoya. That is really puzzling as I thought the Tokaido sen runs through Mishima. I am really confuse and is a little worried now.
Would anyone be able to advice which of my following route is covered or not covered by JRPass?
1. Tokyo-Mishima-Numazu-Gotemba
2. Mishima-Nagoya
3. Nagoya-Kyoto
4. Kyoto-Osaka
5. Osaka-Tokyo

The JR Pass will cover the journeys from Nagoya to Kyoto, Kyoto to Osaka and Osaka to Tokyo. Odawara is the closest station that you can get to for Hakone using the JR Pass. With the Hakone area you will need to get the Hakone Free Pass as this is not covered by the JR Pass.
