    Hello

As you are covering quite a lot of the country during your travels, the national JR Pass would be best. You could purchase the 14 day pass, and only activate it when you travel to Yamanouchi. This when would then cover all of your long journeys and would arrive in Tokyo to get the plane back. This website, www.hyperdia.com, is very useful for planning a trip and working out a schedule.

You want to be sure, you can access to this train with a JRPass :
    - In “search details”, unclick “Nozomi, Mizuho, Hayabusa shinkansen” and “private railway”.
    - The search result will show you all the trains you can access with a Japan Rail Pass.

    Hope that helps.

    Best regards
