My husband and I intend to travel 14 days as follows.
Tokyo - Yudanaka - Tsumago - Kanazawa - Miyajima (Mt Misen) - Kyoto - Hakone - Tokyo
We will have one suitcase each - will these be OK to take on the trains if we purchase the first class pass or is it best to use the luggage transport system..?

There isn't lots of space for luggage on the trains. The amount of space depends on the train. On the shinkansen there is space in front of your seat to put the luggage, thought this isn't the best solution. I think it would use the luggage delivery service as it's easier and makes the journey a lot more pleasant.
