Hi,
I am planning to Japan for 11 days 10 nights.
First stay Tokyo for 5 nights, 1 night at Hakone Pax Yoshino in Kanagawa-Ken, then 2 nights in Kyoto and last 2 nights in Osaka.
Just to make sure that JR pass will cover the route from Shinjuku to Hotel Hakone Pax Yoshino. Please advise.
Also what is the best transportation should I take from Narita Airport to Shinjuku?

You can take the Narita Express from the airport into Shinjuku. You can find the timetables here: http://www.eki-net.com/pc/jreast-shinkansen-reservation/english/wb/common/timetable/e_nex_u/index.html.
For travel in and around the Hakone region there is the Hakone Free Pass that you can purchase, as the JR Pass doesn't cover this area. The nearest Shinkansen station is Odawara, you can get from Tokyo to Odawara using a JR Pass.
If you are planning to go back to Tokyo then a 7 day JR Pass would be cheaper. However, depending on your itinerary, if you are flying out of Kansai it maybe be cheaper to buy a one way to Kyoto (via Odawara), then purchase a JR Kansai Pass for Kyoto and Osaka.
This website, www.hyperdia.com, is useful for find out train fares in Japan, then when you have the price you can compare this to the price of a 7 day JR Pass.
