On the bullet trains generally there isn't that much room for luggage. The general rule for JR is two pieces or luggage, each size must be 250cm in height + depth + Width and weigh less than 30kg per bag. With the green pass you do have more leg room so it might be that you can put your bag in front of you.
If your ski bag is very large I would suggest to use a luggage delivery service, Takuhaibin, and have your bag sent from Niseko to Hakuba.
When booking your ticket with the Green Pass you will need to reserve a seat.
