The following are my questions: (Itinerary is below)
1. Can I buy the JR Pass at Haneda Airport? Previous trip I had managed to buy at the JR Office at Shinjuku station.
2. Would my itinerary be useful for the 7 Day JR Pass?
2. With JR Pass I am unable to take the 'Nozomi' and 'Mizuho' would it be a problem for my itinerary below?
3. What is the most efficient and least transfers for trip no A, C & D.
A. Day 1 - Higashi-Shinjuku to Yotsubashi
B. Day 3 - Yotsubashi to Kyoto
C. Day 5 - Kyoto to Kawaguchiko
D. Day 6 - Kawaguchiko to Higashi-Shinjuku

The national Japan Rail Pass can only be purchased outside of Japan, as it's for tourist only. The 7 day JR Pass would be best for your itinerary. You can't use the Nozomi or Mizuho with the Japan Rail Pass, but you can use other shinkansen on the journeys above.
For the journey to Kawaguchiko you can only get as far as Gotemba using your JR Pass. After this you will need to take a bus that will cost 1510 yen for a one way ticket. This journey will take approx one hour.
You can use this website, www.hyperdia.com, to find out the routes and train schedules. To be sure that you can use the Japan Rail Pass on the journey you need to un-tick the box ticked for Nozomi and private railways.
