Should I buy 14 days JR pass or buy 7 days pass and use for day 5-11

    Hi,
If you can complete your long distance travel in 7 days, then that will give you far better value.
As for your itinerary, you know what you like best.
But since you are already seeing Tokyo, you can largely skip Osaka during the day. After the temples of Kyoto close down around 5PM, you can zip over to Osaka for the evening. At night the city comes alive and has some great places to see, such as Dotonbori, plus the night views from the Umeda Sky Bldg and Abeno Harukas Bldg are wonderful.
On another evening, you could also go and see Kobe.

If you want to see an aquarium, the one in Osaka has a better reputation than the one in Kyoto. But I suggest you keep the aquariums and museums in reserve for when the weather is bad.
Your child might like the Kyoto Railway Museum or maybe even the Kyoto Manga Museum too. The Iwatayama Monkey Park might also be enjoyable.
You should absolutely make at least half a day open for Nara - it has some of Japan's top sights.
For Hakone, be sure to get the Hakone Free Pass for the loop course.
