Hi, I am planning a trip in Japan in July/August 2017 and looking for some thoughts about the best option for getting around. My plan is:
Nagasaki - 3 days
Hiroshima - 2 days
Kyoto - 4 days
Koyasan - 3 days
Fujikawaguchiko - 2 days
Tokyo - 4 days
I am thinking the best option is the 14 day rail pass but I am not certain that I can use it to get to Koyasan or Fujikawaguchiko (I am here to hike Mt. Fuji). Would the rail pass be the most economical way, even if I need to pay out extra for the areas the pass doesn't cover? Any thoughts on options/variations of itinerary are welcome.

The truth is, with your plans no JR Pass pays off for you. For Koyasan you might look at a Koyasan World Heritage Ticket although it's a 2 day ticket.

If you will be taking a few small side trips here and there, and you are still flexible, it's possible a regional JR pass or two might help.
