Hello
I would like to know if the Hyabusa Shinkansen is covered by the Japan Rail
Pass; Hyperdia says it is not but Japan Rail East says it is.
Can the Shinkansen go directly to Hakodate or does one still have to change trains to go through the tunnel?

The Hayabusa Shinkansen is covered by the Japan Rail Pass. The only shinkansen that are not are Mizuho and Nozomi.
The Shinkansen can not go directly to Hakone. It goes all the way to Odawara station, and from there you will have to take a non JR train or bus to complete your journey.
