Narita airport, Tokyo, Kyoto, Yokohama cruise port

We are arriving in September at Narita airport, want to spend 2 nights in Tokyo, 3 nights in Kyoto then go directly to Yokohama cruise port. Is this a viable agenda and can we travel to all of these places on a 7 day pass?

    Yes, you can go nearly the whole way on a JR Pass, and yes you do make one pay off if you use it from Narita Airport on the Narita Express.
    Coming back, you'd need to get off the bullet train at Shin-Yokohama Stn and then take a local train to Kikuna Stn. From there you need to ride a Tokyu train for the last 10 minutes or so (not covered by the pass; ¥370).

    While in Kansai, you should definitely make at least half a day open to see Nara - it has some of Japan's very best sights.

    If you still have some energy, after the temples of Kyoto close down around 5 PM, you can zip over to Osaka for the evening. At night the city comes alive and has some great places to see, such as Dotonbori, plus the night views from the Umeda Sky Bldg and Abeno Harukas Bldg are wonderful.
    On another evening, you could also go and see Kobe.
