Just want to clarify, I need to get the train to from Kyoto to Hashimoto then a substitute bus to Koyasan? We are staying at the Henjosonin Temple. Do I still get the cable car up to the mountain or is it bus all the way from Hashimoto? Reverse this to return to Tokyo (change at Hashimoto for Tokyo?)

Only part of the route is under repair. Actually, it should nearly be complete - so depending on when you travel, you may be able to take the train. This site has more info.
