i am having a trip to japan on the 4th june till 11th june. i will arrive at Kansai airport approx. 2200 hours. I will be staying at Agora Regency Osaka on the 4th till 7th of june, then going to kyoto on the 7th staying at Hotel Brighton City Kyoto until 9th of june. After kyoto, i will be going to Tokyo staying at Hotel Villa Fontaine Tokyo- Hatchobori...
i am travelling with my partner together with a 4 years old boy...
May i know what is the best way to travel between these locations?

If you leaving Japan from Tokyo, there is very little in terms of saving money from a rail pass. You don't travel enough to make a full JR Pass pay off.
The only thing I can think of is if you are leaving Japan from Narita Airport - you could barely break even on a Hokuriku Arch Pass

used June 5-11. It would mean going by way of Kanazawa, which is a lovely city with Japan's finest historical landscape garden, Kenrokuen.
It would add some more variety to your trip but also take 2 hours longer to get to Tokyo compared with the direct route through the Tokaido Line. If interested, it is one idea. If not, then just pay regular fare tickets.
From KIX the last Nankai train leaves the airport for Sakai Station (near the Agora Regency) at 5 minutes before midnight and takes about 35 minutes. If your plane lands at 10 PM there should be enough time to catch the train. Make sure your hotel knows about your late arrival.

You have to make sure whether the hotels I selected here are the same with yours. The hotel names are slightly different.
Checking with Google Maps, your Osaka Hotel appears to connected with Nankai Sakai station. The apporoch to the hotel is covered by an arcade. So, you do not need an umbrella even in a case of rain.

Unlike these two hotels above, your Tokyo hotel is rather far from JR Tokyo station. I would walk if I had no luggage. Otherwise, I would take a bus or a taxi. Clicking "Route" at the above Toei Bus website gives you a walking route both to the starting bus stop and to your hotel. You would be better to say "Kamejima-bashi" to the driver when you get on the bus.
