We land in Tokyo on April 27th and leave on the May 9th.
Our plan is:
2 nights in Fukuoka
5 nights in Osaka - With day trips to Kyoto and Hiroshima
5 nights in Tokyo
My questions is what type of JR pass should we get? Should we get the 7 day pass, or should we get the 3 day regional Kyushu JR pass and a 7 day pass?
Also, is the best way to plan trip routes Hyperdia? If Hyperdia, which options do I choose so that it only shows routes where we can use the JR pass?
Any help would be greatly appreciated.

Unless you give your whole itinerary, it's impossible to say what pass(es) are best.
Where in Kyushu would you go? Kyushu has a lot of good sights. Fukuoka has some very good places as well, though most don't know them. The Nanzoin Temple will blow your mind and it is just about 20 minutes by train from Hakata Station.

If you can go from Fukuoka to Kansai, and then to Tokyo within 7 days, that would give you the most value.
For the Tokyo area, a Tokyo Wide Pass can be a godsend.

For planning routes and schedules, Hyperdia is quite easy to use. To only look at JR lines, under "More Options", uncheck the Private Railway box. If using a full JR pass, uncheck the Nozomi box as well.
