We plan a trip of 14 days between 8 to 21 of september and would appriciate your advice for a railway or JR pass.
days 8-12 tokyo
day 13 Tokyo to Hakone.
day 14 Hakone.
day 15 Hakone to Kyoto.
day 16-17 Kyoto
day 18 Kyoto to Naushima
day 19 Naushima
day 20 Naushime to Osaka (or Osaka airport).

No JR Pass works for you since you don't travel enough. For Hakone though there is the Odakyu Hakone Free Pass.

will fly to Tokyo NRT on sep. 8th.
13th to Hakone
14th to Kyoto
17th to UNO (and Naoshima)
18th to Osaka and later to Osaka airport
19th morning back home

would JR Pass be affordable?

If you'd like to enhance your trip a bit more, than you could also take half a day to see Nara Park sometime Sep 14-16. It also has some of Japan's best sights.

Under "More Options", with a full JR pass, be sure to uncheck the Nozomi box since you can't ride that train using the pass.
