Personally with just 5 days I wouldn't go down to Kyoto and would just stick with the many sights in the Tokyo area. But that is your choice. If you wish to pursue this, then you can make a 7 day JR Pass pay off, especially if you are also using it for the Narita Express as well. I suggest you put in 2 days for Tokyo, 1 day for Hakone (which is a bit more convenient to see then the Fuji 5 Lakes), 1½ days for Kyoto and ½ a day for Nara Park in Nara. After the temples of Kyoto close down around 5 PM, you can zip over to Osaka for the evening. At night the city comes alive and has some great places to see, such as Dotonbori, plus the night views from the Umeda Sky Bldg and Abeno Harukas Bldg are terrific.

I'm not sure what you mean by 'weird' weather. September is typhoon season, and it is possible one could blow through during your time in Japan, but usually gone in a day.

The JR Pass is of limited use for seeing the Fuji area - you can use it to go to Odawara, and then use a Hakone Free Pass to see the Hakone area.

With an early morning start, you can do the loop course in a day and make a good time of it.

After Hakone you could go to Mishima Stn and take the shinkansen to Kyoto or go back to Odawara to return, and stay the night in Tokyo.
