Looking for advice and tips for our trip in Oct 2016. I am having trouble understanding all the different trains and trainlines for each ticket. We are arriving on a Saturday, staying in Tokyo one night, then heading to Kyotofor a few nights, Osaka for a few nights then Hiroshima for a few night - 7 full days and 2 half days all up. From the japan-guide website it looks like I need tickets for the Tokkaido Shinkansen but not really sure what to do - would still need ticket to travel within each city. If anyone has any advice it would be very appreciated!

As Tenjin said, a 7-day JR Pass would certainly be worth getting, and can be used to take the Shinkansen between cities, and on local JR trains within cities too. It can also be used on the JR ferry to Miyajima, in Hiroshima.
Getting an IC card would cover the rest of your travel on subways and buses while in the cities, and be easier than buying single tickets overtime you travel: https://www.japan-rail-pass.com/japan-by-rail/travel-tips/ic-card
