Hi. This will be our first time in Japan. There are 6 of us and we'll be arriving Osaka Kansai Airport on 19/1. We are travelling straight to Kyoto and will be there till the 23rd. In Kyoto, we'll be going to major sights and probably also to Nara. After Kyoto, we will take the Hokuriku Shinkansen to Kanazawa and then to Iiyama on 23/1. We will be in Nozawaonsen till 26th. From there, we'll take the Shinkansen from Iiyama to Shibuya Tokyo. We will depart Tokyo via Haneda Airport on the 29th. Questions:
1. What's best route to Kyoto fr Osaka Kansai
2. Is there a transport pass that will cover Osaka Kansai-Kyoto-Nara and city travel in Kyoto (3 days)?
3. What is the best transport pass for Tokyo City (3 days) and then to Haneda airport?
Thank you very much in advance.

The best pass for your long distance trip would be the Hokuriku Arch Pass - it's going where you want and it's cheaper than the full JR Pass.

But actually, you still fall a little short for the cost of the pass, and travel around Tokyo on the Yamanote Line and monorail to Haneda won't fully close that; so it's up to you to decide the convenience of the pass is still worth the difference, or else just buy regular tickets.
You can see regular fares, routes and schedules on Hyperdia.

As far as getting from KIX to Kyoto, you might look at the Icoca & Haruka discount ticket.

There are passes for the Kansai area, but probably not any that are worth it. You might look at

and compare them with your plans though.
For within Tokyo, as said, you can still use your arch pass if you buy one for the Yamanote line and for the monorail to Haneda. Otherwise, you might look at a 3 day subway pass.
