The best way to get to Kawaguchiko would be to get to Shinjuku first (JR Yamanote line). From there you can either get a bus, Fujikyu or Keio, or you can take the train. For the train take the JR Chuo line to Otsuki, and change for the Fujikyu Railway line to Kawaguchiko. If you have a JR Pass, the Fujikyu Railway is not covered by this. Alternatively there is also a JR Kanto bus from Tokyo station.
