i'll stay at japan for 12 days i'll arrive at Haneda airport Tokyo i'll stay like 3 days in Tokyo and then 2 days Kyoto 3 days Osaka then back to Tokyo for 4 days and leaving Tokyo from Narita airport . If i have the JRPass will i be able to use the train in side Tokyo the local transportations metro and subway if not what options do i have ?? one more question if i order the tickets how long it takes for the voucher to arrive to me my flight after 10 days .

I suggest you look at a japanican ticket.

You cannot use the JR pass on subways anyway. You could only use it on JR trains, and while you could ride the Yamanote Line on it, it's doubtful it would take you everywhere you want to go.
There are some good money saving combo tickets for arriving at Haneda and using the subway.

You can use the Suica card for the subway - it is convenient but there is no real savings from it.
You either need to increase your travels by adding more - for example, from Tokyo a day trip to Nikko may be very worthwhile, or from Kansai do a day trip to Himeji, Hiroshima/Miyajima etc. You can do it before going to Kansai or immediately after, but all the travel must be completed within 7 days.
