I am curious which smallest city hub for Shinkansen tracks are available. What I wish to do, is to stay in a small area, off the beaten trail, less tourists and more local people. From here I wish to maximize on day trips using Shinkansen and ltd express mostly.

The Shinkansen mainly only serve major cities in Japan. However, like you say, you can then ride on local trains or limited express trains to get to more local places. A nice area of Japan, that is less visited then other places, is the region of Shikoku. Here are a few links to help you plan what you can see and do there:
