We'll be arriving in Japan on August 6 and will activate our JR pass on that day.
We plan to take the train from Tokyo to Kyoto on August 11. We've just read that this perod is the "Obon period" and are bit worried it might be too late to get reserved seats on that busy week.
Do you think we're safe if we book our seats on our arrival day, that is August 6?

Yes Obon is a bit of a busy period, but you should still be able to reserve seats on August 6th.
