Fares between the Kansai cities are not covered, but it still works out much cheaper. For most people, 3-4 days in Tokyo are quite enough. I suggest you also take at least half a day and see Nara - it was a former capital as well, and has some of Japan's best sights. Missing the Todaiji Great Buddha would be a tragedy. Nara Park has a lot of other great places, such as Kasuga Shrine, Kofukuji Temple, the Isuien and Yoshikien Gardens, and feeding the many deer in the area.

As for getting around Tokyo, a 2 or 3 day subway pass can save money and is quite convenient.
