My husband and I are visiting your beautiful country in November (hope to see amazing autumn colours!) with the following itinerary. I would appreciate if you can advise if the planning is making best use of the JR 7 Day pass (and other passes) or if I should make any adjustments:
8/11 : Fly in KIX, train to Kyoto (IC+Haruka pass)
9/11 : Kyoto to Gion
10/11: Kyoto to Saga-Arashiyama (Sagano Scenic Railway)
11/11: Activate JR pass. Kyoto to Tofujuki to Inari to Nara, back to Kyoto
12/11: Kyoto to Osaka-namba. Use Osaka JR loop. Return to Kyoto
13/11: Kyoto to Himeji, to Kobe, back to Kyoto
14/11: Kyoto to Kanazawa
15/11: Kanazawa JR Bus
16/11: Kanazawa to Kurobe-UnazukiOnsen (Kurobe Gorge Rail)
17/11: Kurobe-UnazukiOnsen to Ueno (hotel). Ueno to Shinjuku. End of JR Day 7 Pass
18/11: Ueno-Asakusa-Shinjuku-Tokyo area (Suica card)
19/11: Shinjuku to Hakone (Fuji Hakone Pass)
20/11: Hakone to Kawaguchiko
21/11: Kawaguchiko to Shinjuku to Ueno (hotel)
22/11: Flight home (from Haneda)

I think you made a good plan. You barely break even on a 7 day pass, but you made it.
You might consider going to the Fushimi Inari Shrine first or last in the early morning or evening to avoid the crowds. If you want to see the autumn colours, your best timing is in the 2nd half of November to early December (except the mountains). Try looking through

Under "More Options", be sure to uncheck the Nozomi box if on a JR Pass since you can't ride that train using the pass.
