My partner and I have purchased a JR pass for our 14 day/13 night trip to Japan this autumn. We are planning the following itinerary:
Arr: Haneda Airport
1st stop: Fujinomiya 2 nights
2nd stop: Kyoto up to 4 nights
Trips to Hiroshima, Miyajima (1 night?), Nara & possibly Osaka
3rd stop: Tokyo up to 4 nights
Trips to Nikko (1 night?), Kamakura
Depart: Haneda Airport
Is this a reasonable amount of time to spend in each location with not too much time traveling between locations? Any suggestions of places along the routes that we shouldn't miss?

It's not really unusual for a 2 week trip.
The choice of Fujinomiya is a bit atypical - most would pick somewhere like Hakone, but there are some nice sights to see in Fujinomiya as well. Less touristy too.
I would suggest though that you take one day if you can, and instead of Osaka go see Himeji, with Japan's best castle, plus the beautiful Kokoen Garden next to it and Mt Shosha. You could still see Osaka in the evenings after a day of sightseeing in Kyoto, and Osaka has some great evening places, like Dotonbori or Shinsekai, or the views from atop the Umeda Sky Bldg, Abeno Harukas Bldg etc.
It's possible a day or 2 might get disrupted by a typhoon passing through, but every year is different.
