I will be traveling to Shikoku to visit my son for 9-10 days next March. We will travel to Hiroshima, throughout Ehime, perhaps all of Shikoku, and maybe Osaka it Tokyo.
I know that Shinkansen do not directly connect Matsuyama with Tokyo so I wonder should I purchase a national pass (if we go to Tokyo), or just Shikoku regional pass then pay for Shinkansen separately? Also, what pass allows ferry travel to Hiroshima from Ehime?

It's hard to say much without knowing more such as where you are starting from and ending up. If you went by bullet train from Okayama to Tokyo and back within a week, then a 7 day pass would certainly pay off. There is no pass though that covers the ferry between Hiroshima and Ehime. But you can travel by train to Kagawa, Ehime and Kochi. Tokushima is the least interesting of all the areas there.
