I just want to ask for advice on what rail pass is best for our trip.
Our plan is like this:
Nov10-14: Tokyo tour (Imperial Palace, Sky Tree, Shibuya, Ginza, etc)
Nov15-18: Kansai
-Himeji, Kobe
-2 days in Kyoto (Arashiyama, Kinkakuji, Imperial Palace)
-Osaka
Will Japan 7-day Rail Pass be good for our trip?
And does it cover subways in Tokyo and Osaka?

A 7-day JR Pass wouldn't be worth buying for your trip, since the total cost of your listed journeys comes to less than the cost of the 7-day JR Pass.
Unfortunately none of the JR Passes cover the subways Osaka/Tokyo, since they are not run by JR.
I would suggest an IC card like the Pasmo or Suica for travelling around Tokyo, and perhaps a JR Kansai Pass for travel in the Kansai area while you're there.

How about travelling from Tokyo to Osaka?
Do you know the cheapest train pass? (aside from taking the plane and bus). Thank you very much!
Assuming you are leaving Japan out of Osaka, then as said, there is no pass that can help you here.
If you are really looking to save money, you could buy a Platt ticket

which is a bit cheaper, but it means taking the Kodama bullet train which stops at every last bullet train station. It'd save you about $36 but cost you an extra hour. Your choice.
If you're arriving in Japan at Narita, you could save money using the 1000 yen bus.

Within Tokyo, you could save money by using a 2-3 day subway pass.
