how do we get to Mt. Fuji from Higashi-Shinjuku? Is it better if we join a one day tour group instead of venture out by ourselves?

Hi,
You first need to decide which part of Mt Fuji. Some people go visit the Hakone area. Some others go to the Fuji 5 Lakes area. You can go see both, but you couldn't in just one day.
You really don't need a tour. You can easily do it yourself, and nothing beats the freedom of going where you want, when you want, and for how long you want.
