It does not include the fares between Kansai cities, but it can still turn out cheaper.
The fastest way from Narita to Ueno would be using the Keisei, and there is a combo ticket including 1-2 days of the subway you can use.

I would say for Tokyo, 3-4 days are enough unless you have something specific planned. That gives you a few days for some good day trips, such as Nikko, Hakone, the Fuji 5 Lakes area, Karuizawa, Kusatsu, Takao, Izu, the Hitachi Seaside Park, the Ushiku Great BUddha, Nokogiriyama, and many more. A Tokyo Wide Pass can save you a lot of money and is good for 3 days.

Under "More Options", be sure to uncheck the Nozomi box if on a full JR Pass since you can't ride that train using the JR pass. If the japanican ticket though you can use the Nozomi and you arrive about 30 minutes faster.

The only regional pass that could get you from Tokyo to Osaka would be the Hokuriku Arch Pass.

It would save you about ¥5000 compared to the 7 day JR pass, but it would take you about 2 hours longer each way for the trip.
It would be a very attractive option if you also wanted to see Kanazawa along the way. In any case, it is up to you.
