We are traveling to Japan in January 2015.
Our flight arrives in Haneda Airport 22:00 (very late once we go through customs). We want to go directly to Hakuba ski resort. And, 3 days later to Tokyo. Are trains and buses in operation 24 hours a day?
Can you suggest the best ways to get to Hakuba ski resort from Haneda?
And then to Tokyo 3 days later?

Unfortunately the trains do not run 24 hours. As it will take a while to get out of customs so it maybe best to wait until the morning to travel. The first direct train is from Shinjuku is at 07:30, Ltd exp Asuza 3, arriving at 11:29. The trains before that have many changes.
For the trains from Haneda into Tokyo the trains will not be running that time in the evening. So you will need to catch a bus. You can find the schedule here: http://hanedabus.jp/timetable_e.htm.
For travelling to Hakuba you could use the JR East Pass (https://www.japan-rail-pass.com/pass-regional/east/jr-east-pass) for your journeys. However you would need to exchange this at an JR Exchange Office before you can use it, and again they are not open 24 hours. It maybe worth speaking to your accommodation as sometimes they are able to arrange taxis shares from Tokyo, though not all hotels offer this.
