Is The JR pass the most economical train pass to purchase?
Also, we would like to do visit 5th station Mt. Fuji and Hakone. Can this be done with the JR pass or is it better through a tour company? Thank you in advance.

It looks like you'll be travelling around a lot by Shinkansen, so a JR Pass could save you money.
However, to get to Mt Fuji by train you would need to take the Fujikyu Railway line, a private line that isn't covered by the JR Pass, or you could take a highway bus from Tokyo, Shibuya, or Shinjuku. Highway buses aren't covered by the rail pass either. Alternatively, a tour could be a good option if you don't want to plan it out yourself.
Japan Guide has a lot of useful information about getting to Hakone: http://www.japan-guide.com/e/e6905.html
I hope this helps.
