Day 3: Nara - Kyoto
Day 4: Kyoto - Koya-san
Day 5: Koya-san - Kyoto
Day 6: Kyoto - Himeji - Kyoto
Day 10: Kyoto - Kansai Airport
What JR Pass or combination of passes is the best for this itinerary?

Since you are staying in the Kansai area, a JR Kansai Pass would probably be the best option for you. Everywhere you are planning to go is covered by the pass, except for Koya-san, for which you will need to take the private Nankai Koya line.
