We will be arriving on a flight from Singapore at 4.00pm (Narita Terminal 2) and leaving on a domestic flight to Sapporo at 6.00pm. Will there be time to go through immigration and customs, get the passes from the JR office and check in for the domestic flight (Terminal 3)? By the time we get to Sapporo the Sapporo JR office will be closed and then we go straight to Niseko (with no JR office).

I don't think you will have enough time as the queues for the exchange office can long 1 hr plus, and usually take about an hour to get through immigration. So we wouldn't recommend it.
