You could make a 14 day JR Pass pay off, but not by much. Since you are spending 11 days in the Kansai area, you could add value by some additional day trips, such as to Himeji (with Japan's finest castle), and even a day trip to Hiroshima/Miyajima if you start early in the morning.

As for going to Mt Fuji, you need to decide if you want to see the Hakone area or the Fuji 5 Lakes area. The JRP will only partially pay your way there in either case. You should look into getting one of the regional passes to see the area:

There are no trains to Shirakawago, so you'll need to take a bus either from Takayama or Kanazawa. I suggest you see both if you can. From Shin-Osaka Stn you can go to Takayama by way of Nagoya. It's become rather touristy but still worth seeing. On the way out, take the bus to Kanazawa and spend a day and overnight there. Then you can take the bullet train from Kanazawa back to Tokyo.
If you still have enough time to take the Narita Express from Tokyo to Narita Airport, then you can increase your value further. Otherwise, take the 1000 yen bus from Tokyo Stn or Ginza.
